I use the ScrapRack organization system in my own 12x12 3-ring binders. I used a combinations of ScrapRack and Crop in Style pages and dividers (when on sale or at conventions).

I use a clip it up. I've seen others file their stickers by subject / topic using hanging files inside the file cabinet. I think either is a good way. I've also seen people use baggies and peg boards, although I think this could be expensive.
